Strictly speaking, there is no reason it should.
Watching KhanAcademy videos doesn't "certify" anything. What KhanAcademy does do, is provide badges and energy points from time to time when you accomplish various levels of experience on the site - such as watching 10 hours of video on a particular topic (Ludicrous Listener).
Here's an example of my profile :
Energy points are awarded for watching videos (usually - 750 points per video) and for solving exercises.
KhanAcademy isn't a self-contained college-level course like you would find on Coursera, hence there is no need for any certificates to be provided.
Remember, watching a video DOES NOT EQUAL learning.
